NRF Connect for Desktop is not detecting the target Device.

Is the nRF9160 DK operating as expected and detected by the programmer app by itself? How exactly is the custom hardware connected to the DK, and how is the custom board powered? Note that the supply voltage of the custom board needs to be matched to the DK (3V by default I believe) to be able to use for debugging/programming.

          I have connected a custom board to the DK-Board using JLINK external program connector [P22] available in the nRF9160-DK board and powered the custom board using the external battery through a regulator voltage of 3.3V

Is the nRF9160 DK operating as expected and detected by the programmer app by itself? As stated in the DK user guide, (Debug Output section) "the voltage supported by external debugging/programming is the VDD voltage. This voltage can be selected to 1.8V or 3V using the slide switch SW9 (next to the power switch on the DK). Make sure the voltage level of the external board matches the VDD of the nRF9160 DK". Since you don't that might explain why it's not able to detect your external boards. You might need a dedicated J-Link device to be able to debug/program at other voltages than this.

The same custom board is detected on another system(PC). Is there any software installation issue? What do you say?

Okay, then that would point to something wrong with the nRFConnect install on that specifc computer. Do you have the same nRF Connect and programmer app version on the two computers? As well as the same operating system on the two computers, same J-Link versions and version of nRF Command Line Tools.
